Can you explain exactly what you did, because your post is not clear.
You say you installed a "a flash recovery room", which I guess is a custom recovery. Which one and how did you install it?
You then say that the moment you turn on you get the welcome screen of a new stock recovery. That contradicts the statement above (if I've understood that correctly), and the only way you go straight into recovery is if the Android OS is damaged. But then you say you get messages from this "malware app", but an android app cannot run if you are in recovery - you have to be in Android for that.
So I think you are just using some terms incorrectly, but it makes it hard to work out what is going on and hence how to solve it. So if you can explain more clearly, telling us exactly what commands you used, what files you downloaded and installed, what this "malware app" is, whether you are rooted, etc, that will help us help you.
There is some malware that can install to system and so will survive a factory reset. But I'd like a clearer picture of what's going on before suggesting remedies which may not be needed.
