You can only make a nandroid after installing a custom recovery. Since on many phones you can do that before rooting (root is a modification to the ROM, recovery can be installed once you unlock the bootloader and then be used to root the phone) there is no contradiction between making a nandroid before rooting.
However, that is merely a precaution - you can root without making a nandroid, and if you rely on one of those "rooting apps" you don't even have the option of making a nandroid first (without a custom recovery you don't have the option to make one at all).
